A VAT-registered business in another EU country places an order and expects to be charged zero VAT — that’s the reverse charge rule. The problem is Shopify won’t do this automatically: there’s no VAT-ID field at checkout and no validation built in. So how do you actually remove VAT for EU customers who have a valid VAT ID? This guide walks through exactly that.
When you can remove VAT for an EU customer
You can only zero-rate the order when all of these are true:
- The customer is in a different EU member state than your business
- The customer is a VAT-registered business, not a consumer
- Their VAT ID is valid and active in VIES (the official EU database)
- The purchase is for business use
If any one fails, you charge VAT as normal. Two cases trip merchants up constantly:
- Same-country sales. A German store selling to a German business charges German VAT — even with a valid VAT ID. Reverse charge is cross-border only.
- An unvalidated VAT ID. A number that “looks right” isn’t enough. If it isn’t active in VIES at the time of sale, the exemption doesn’t apply and you owe the tax.
How to remove VAT for these customers in Shopify
There are two practical approaches — one manual, one automated.
The manual way (and why it’s painful)
Most merchants without an app do some version of this:
- The customer emails their VAT ID asking to have VAT removed
- You check it by hand on the VIES website
- You mark the customer as tax-exempt in Shopify (Customers → the customer → tax settings), or let them pay and refund the VAT afterward
- You note the VAT ID somewhere for your records
This works, but it’s slow, it breaks the checkout flow (the customer either waits or overpays and gets refunded), and the audit trail lives in your inbox. Get it wrong at scale and it becomes a real liability.
The automated way (remove VAT at checkout)
The clean approach is to remove the VAT before the customer pays:
- Collect the VAT ID up front — ideally on the cart, so eligibility is known before checkout.
- Validate it live against VIES — a real lookup, not a format/regex check, since a well-formatted number can still be inactive or fake.
- Apply the exemption automatically — set the customer’s tax-exempt flag so checkout shows zero VAT, no refund needed.
- Store the evidence — VAT ID, validation result, company name, and country, so you can prove the exemption at audit.
This is the difference between a smooth, professional B2B checkout and a manual back-and-forth that loses orders.
Automating it with one app
Our EU VAT Tax Exemption app does all four steps for you:
- Adds a VAT ID field to the cart so eligibility is checked before checkout
- Validates in real time against VIES across all 27 EU countries
- Automatically sets the customer tax-exempt, so they check out with zero VAT — no manual refunds
- Stores the VAT details (ID, company, country) for a clean audit trail
- Supports 25 EU languages with customizable widget text
Your EU business customers enter their VAT ID once on the cart; if it validates, the VAT comes off automatically. There’s a 7-day free trial so you can test it with a real VAT ID first.
Quick checklist
Whether you do it manually or automate it, removing VAT for an EU customer needs to handle:
- Cross-border check — same-country sales still get VAT
- Real-time VIES validation — not a regex or a cached list
- Exemption applied at checkout, not refunded afterward
- VAT ID, company name, and country stored on the customer record
- A graceful fallback — if the VAT ID is invalid, charge VAT
Bottom line
You can remove VAT for EU customers with a valid VAT ID on Shopify — but only for cross-border B2B sales where the number checks out in VIES. The safest, smoothest setup is to capture and validate the VAT ID on the cart and apply the exemption at checkout, with the evidence stored automatically. Doing that by hand works for the occasional order; once it’s recurring, automating it pays for itself fast.
